Include a bathing suit in the carry on.

Lights are necessary for Cenote diving, but you will need primary and backup. If you don't bring both, I would leave them all at home and rent them down there.
No reason you can't pack the dive knife in your checked bag. Just make sure it don't go into carry on.
Tool kit nice, but not necessary. I would recommend bringing it, but that's your call. Spools probably not. By diver marker, if you mean a SMB, I would say no. If you mean a signaling device like a safety sausage, then proabaly yes.
I would also bring an audible signal device, either a whistle or a dive alert.
What kind of thermal protection you wearing down there? Renting or bringing your own? For the Carribean, I would recommend a .5 mil or 3 mil. For the cenotes, I would advise a 5 mil suit, but most operators will provide this for you.

I have 2 lights that i as going ot bring down. there small and pack easy but they weigh alot but it would be cheeper im sure.
as far as the smb its just a saftey sausage it most likly a good thing if i take it with. i was gust going to rent a we suit. that way i dont have ot worry about taking a wet suit back.

What are you going down for. Class or to play on the reef's? That alonne will tell a bunch. Remember if you are oging just for class then will you have time ot play on the reefs and if you do get time, how much and is it worth bringing that stuff? Have you talked to the dive operaitor about the time that you would have to play and what they thought you should bring?

Definatly bring your lights for the Cenote's. While they take OW divers in there and claim it's all "cavern" there were several times I covered my light and could not find an external light source.
Also, don't believe what they say about the temps. They convinced me to cover my 3mil full with my shorty. The fullsuit alone would have been plenty. They are used to WWW's not Midwest Divers!
do it easy

Are you doing overhead and OW diving or just cave/cavern?
If you're only going to be in an overhead environment, I would leave the SMB at home. Unless you meant line arrows, then that would be a good thing to bring, depending on how you use them.
Same goes for the jonline, leave it unless you plan to do some OW dives (or really high flow caves?)

All diving in the channel between Coz and the mainland is drift diving. I'm assuming he's doing some ocean dives, and not all cenote's so yes I would recommend taking an SMB.

I did a cenota dive in 2004 at choc-mool. 35-45ft fresh+salt water(haylo-cline)--kool--. it sure was not cavren to me. 90% of the time we didnt not see natrual light. and we took a into to cavren class 2 hour only to go over lights out and line rules. diving 1/3rds exe. so i have some experence in caves. but im going to do 1 2tank dives a day(nitrox) if possable for 5 days and do 1 2tank cenota dive. mabe more if the Ow is not that great from Emily. but yes coz is mostly drift dives. all my ocean dives are in drifts. ( witch i like the most) just relax and let the water do the work).
so lights and saftey sausage is IN.
tool kit is OUT.
im taking the jon line incase if there is 10 people doing a 3/15 and heavy current. in salt water and a 3mm i use 12lbs of weight so im going to get that with the tank.
with the cenota dives we did the 3mm with a shorty. man its a lot better than my 7mm farmer jon

One point on the john line....when my wife and I were out there, I don't recall a single time that we ascended an anchor line or used a hang bar. Ascents were done off of the DM's smb. That said, I am not so sure how useful the john line will be. If it don't take up too much space, it couldn't hurt to pack it, though...
